Go ahead and lock the property from outside, if he breaks the lock file a FIR against him for trespassing, as he doesn’t have any papers supporting that he is still the tenant.

Tell them you will pay your medical insurance on your own, because then your premium would remain the same throughout and will cover you even if you decide to move or start your own venture. Also instead of PF start investing in SIP’s which will give more returns in the longer run.

Apply for a Police Complaint that you have lost your certificates and apply for duplicate from the college / university. As filling a complaint against the company would take a long time before the verdict comes out.
