BNAL, I am going to suggest a grey area based on all information provided.You need to be resident in district where you will be registering under Special Marriage Act for atleast 30 days.
I suggest you get his address in Aadhaar changed to any other place, say house of friend in Kerala,TN or Karnataka.
After 30 days, start procedure for registration. Notice will be put in Registrar of that district. Hence after expiry of 30 days you will both have to travel to said State along with 2 witnesses for final registration.
After this, you may revert the address in Aadhaar back to normal.
BI suggest you move to any other city/state which have bit more religious freedom and no intolerance.I suggest Kerala or Chennai. Get court marriage registered there.
Also, dont go back to Gujarat for own safety.
